Sex is not as clear cut and simple in nature as people would like to pretend it is.

Um, yes it does. Men have nipples because embryos are always female in their early stages, and males only differentiate from the female prototype after a few weeks.

You do realise gender/sex is also present in animals and insects, right? Even more so, we see natural "gender change" in certain plant species (NOT humans or other animals) and even asexual reproduction.

Gender doesn't have to be a problem unless you feel it is your right to force other people into your way of thinking. And this goes for those who identify as something other than what is written on their birth certificate as well as everyone else.
If everyone would just go their own way and leave everyone else alone, it would probably not be nearly as big a problem.
Religion seems to be the big problem in this equation. If your religion requires you to get in the way of someone else's happiness, then you are actually abusing your right to believe whatever you want to believe. Because you are acting on it. You don't just have an opinion. You want to put the force of law behind your religion. And that is very problematic in the real world.
