It's because of Saddam Hussein and the fact that the name is Middle Eastern. Invoking the similarity in names is a convenient way to insult the president.
I don't accept the backtracking excuse of, "what's the big deal, it's just a middle name." You don't emphasize your middle name like the world depends on hearing every syllable slowly enunciated, do you?

There is a difference between Joe Biden and Obama.

Obama is the president and is therefore more widely known.
He is also accountable for his country's actions around the world.

Whereas Biden is only accountable to his country.

It's not a matter of innocently calling him by his name. Muslim and Middle Eastern origins are a stigma in this society, and people who emphasize his middle name know that and are using it as an insult.

1) Yes your opinion is true. I am not denying it and some people do it for that particular purpose.
2) But that does not mean that we stop using his middle name because it is middle-eastern.

I guess I can see where you're coming from, but I don't recall ever seeing his name in quotation marks. If you can provide examples of this I would be more inclined to believe you. Do you have any links to articles with Hussein in quotation marks?

As for myself, I always use my middle name because I like it and I have an extremely common last name.

The whole thread is about emphasizing Obama's middle name as if it holds some sort of importance. Which it doesn't, and never will.

The only reason why someone would emphasize it is to appeal to low IQ racists and Islamaphobes. That's it.

Oh come on, stop playing the game. Joe Biden is the vice President and could become your President at any time should anything happen to Obama. The fact that you refer to Obama by his full name because he is the president, but nobody else deserves that treatment, is by any means a very weak argument for saying he should have his middle name quoted all of the time. Why can't you just admit, that you quote that name to promote you political view of him and know that refering to him as being muslim, will indeed gain you supporters from the haters.
