Yes, such things are usually handled internally. Clinton is no longer a government employee, so they can't reprimand her.

But there is not enough to make a criminal case out of it.

But enough evidence and negligence proven for a complete denial of security clearance. Why hasn't this happened yet?

Were her attorneys interviewed by the FBI? Were they even asked how they came to the decision to delete them?

Lots of opinions, but I'm curious the outcome. I would like to see some definative conclusions come of this, but I believe it will emerge just as murky as before.
