Around 400 women between the ages of 18 and 25 have gone missing in Krasnoarmeisk where [Ukrainian forces] Dnepr-1 was based.
I'd say i'm jumping to the same conclusion any reasonable person would, given the back story of this Army group...until i see evidence that refutes this massacre, i see no reason to believe any differently at the moment.

At the same time, Mr Zakharchenko told Russian TV Lifenews that he had never made such a statement. He just said that 30—400 girls went missing since the conflict started

Not really evidence when the links are around 20 -1 against your evidence Occams...if you look, there are many, many links to the story that these Women were in fact found, and very few that claim it's all false.
Is it natural that the Ukrainian Ministry of Internal Affairs would deny or refute such allegations that implicate their own departments private Army group?
I think so.
Is it evidence that the massacre did not happen when one or two links from the same source claim that it's false, or is it evidence that the massacre did actually happen when many more links claim that it did?
War is dirty, and this crap goes on...we've seen civilians deliberately targeted, we've seen commercial airliners brought down as a propaganda tool, is it so beyond the realms of possibility that this goes on during filthy war that you simply choose to believe one link that says it didn't happen over many more that say the opposite?
Time will tell, one way or the other..but for what it's worth, i hope you're right and it's just untrue propaganda.
