For HTML, it's- www.w3.org...

The site: www.w3schools.com...
is a good HTML reference. (don't know if it's related to www.w3.org... or not)

For Java, the source would be- www.oracle.com...

All the above is fine. But I'm looking for the definitive resource for JavaScript. I find all kinds of very helpful JS script examples, which is great.

But the problem is that I don't see the Big Picture. I don't know what commands are out there that I'm missing. What site has the complete list/reference of JavaScript commands?

W3schools has tutorial for most of the Web languages. For _javascript- w3schools.com...

And why do you need java at this point? I think you are confused between Javascript and Java. Here are some good points- www.dannyg.com...
