As our information age begins, knowledge begins to expand rapidly
Would an advanced alien civilisation exterminate humanity for being too violent?
If you mean sending tiny unarmed information gathering probes to the stars, yes we're on the verge of that, but I'm not sure if we're even on the verge of sending humans to other planets in our own solar system if you mean human travel. We're nowhere near being on the verge of sending humans to other stars.

Seeing we are on the verge of interstellar travel in the not too distant future,
You're over-complicating things. All that would need to happen for the aliens to nearly wipe us out would be for them to do to us what the "alien to the Americas" European settlers did to the native population. They didn't even need to engineer a pathogen, they already had immunity to naturally occurring pathogens which the native Americans lacked and their population was decimated as a result.
the aliens decide that we are simply to barbaric and dangerous a species and decide to simply exterminate us rather than let us spread out into the galaxy. It actually wouldn't take a lot of effort, an engineered virus could do it, sent on a small automated probe. They could wipe us out by remote control from light years away.
Just a thought, maybe humans should learn to behave better. We don't know WHO may be watching us.

Perhaps life in the universe is so precious and rare that aliens only want to encourage it, no matter how "evil" it may be, since good and evil are both subjective and if survival is the ultimate goal, it might be a really good way to survive.

Why bother exterminating us? Why wouldn't they just hire us to do their interstellar dirty work? We're not afraid of getting our primitive five-fingered hands dirty, and sometimes you need a little muscle to get things done.
