Just a worthless theory, because if it were true you would experience something yourself and you wouldn't need anyone telling you what happened. But what the OP describes resembles something similar happening to me twice in my life. Maybe the alien stimulated a function of your brain which doesn't get that stimuli in real life thus it was never really used that much but when he stimulated it, your brain responded by using those parts over it's normal capacity. Sort of like you walked stiff all your life and never tried to bend your legs and then he did that beyond what you were used to. Besides the pain on top of the skull, I also had a painful experience once when some spirit did something which felt like a current running through my body from bottom to top, only well over it's maximum.
