Come to think of how new the field of Microbiology is, I have to think that our "existing databases" are virtually miniscule to all the microbes we haven't found yet that are actually terrestrial and not extra-terrestrial.

Microbiology isn't exactly a new field. I'd say it began ~100 years before the history in the link, with Antonie van Leeuwenhoek. Perhaps you're thinking of molecular biology? The existing databases (most notably nt for nucleotides and nr for proteins from the NCBI) are indeed quite miniscule, especially when it comes to viral diversity. These databases are highly biased towards bacteria that we can cultivate (which represent less than 1% of bacteria), although metagenomics is slowly changing this..
