Possibly one or two of my top five are arguably not sci-fi genre, but etch nearer there than not by my reckoning.

1. Highlander ('86, directed by Mulcahy)
2. The Trial ('62, directed by Welles)
3. Dune ('84, directed by Lynch)
4. Mulholland Drive ('01, directed by Lynch)
5. Solaris ('72, directed by Tarkovskly)

and not necessarily in any order of merit.

ok I LOVE sci fi and fantasy movies but I think there is a fuzzy line drawn between the two. That debate could be a whole 'nother thread imho. So, here's just a random sampling of my fav sci fi movies.......and based in part on how much they affected me, but in no particular order.. Here goes:

K-Pax
Pi
Bladerunner
District 9
THX 1138
AVP
The Green Mile (could be fantasy though)
I Am Legend
Solaris
Outland
Mars Attacks
Pitch Black
Alien (all )
Predator (the1st)
Men in Black (both)
Taken
Signs
Them
The Day the Earth Stood Still (original version)
Abyss

I'll stop here.

And since you said Star Wars, you will probably want to kill me for saying that Return of the Jedi was always my favorite...

No, that was the best of the bunch... Luke was a confident Jedi, the Emperor was large and in charge, and of course, the gold bikini...

I see Barbarella and Zardoz have already been mentioned.

There is only one movie which stands above the rest in every area. That movie is 'Yor The Hunter From The Future'.

A triumph of humanity it is almost certainly the best movie ever made... EVER.
