You're right. If we believe these beings were once like us, and achieved amazing abilities through millions of years of acquiring knowledge and studying fundamental sciences-- then certainly you have to wonder why we're still here.

To solve your paradox:

1) Our technology is so far beneath theirs, we are like annoying hornets. We annoy them, but not to the point where they take serious action.

or

2) They realize that eventually we must have contact by the law of exponential knowledge. They would have a plan and carefully orchestrate it. If you assume this, you should assume contact should happen before we attain technology to discover their existence (perhaps within the next century or two, no one can say for sure). By "discovering them," I mean we might be able to "detect the probability" of their existence. Not that there would be any sort of parity between our cultures.
