This guy Chris Farmer has done some pretty good research on the subject. Check out his report, its a pretty long read but perhaps this may shed some more light. Ive tried to figure out the cipher but then my brain melted after 5 minutes.

If you work with the cipher key, you will see that the Zodiac Killer apparently made some mistakes when transcribing the cipher. We consider this an interesting find, suggesting that he was not a cipher expert. If you like, you can find more information here.
