Most encounters with UFO occupants, (If you believe the accounts.), result in the humans being immobilized by fear, others actually break down more thoroughly, they end up on the ground screaming in a mindless display of primitive emotion that the Aliens probably find either strange or amusing.
But finding an Alien standing in a darkened bathroom in the middle of the night would probably evoke a strong fear reaction in most humans. It is the context of the encounter, given sufficient warning to prepare for the event could make the experience more palatable for the average person. A massive Saucer showing up at a Super bowl event during halftime could cause a panic induced stampede that could cause many deaths, but a small carefully orchestrated event might be tolerated, it would depend on the persons and the conditions. I'm pretty certain that most people would accept Aliens as a reality, and the average citizen would quickly forget about the issue unless newsworthy events occurred. By the last few moon missions people were not watching anymore. Aliens would eventually be taken for granted.
But as far as Government secrecy goes, how can we know why they would cover up instead of disclose? Weapons potential? Danger of negative interactions? Runaway technological influences? Loss of sovereignty? Most likely it is as simple as , "They don't know themselves." Sure they may have excellent gun camera footage, good eye witnesses, and even physical artifacts, but can we ever really understand extremely advanced alien technology? Possibly not, and it would be hard for the US Government agencies to admit such a thing, like coming out and saying, "Our best Scientists cannot understand it!", it is not likely to happen.

It has to do with technology. The Aliens represent freedom, and the powers that be do not want us to know how they live and the technologies they benefit from. I've also read that it has to do with hiding our history as a race from us.

Our government might even use this hidden Alien technology against us one day, saying real Aliens are attacking, and the regular public wouldn't even know the difference.
