I suppose any duality can be seen as masculine/feminine, yin/yang, opposites in a harmonious stasis.

One reason for thinking that they aren't male or female, is that women are not allowed in the lodge. Masonry does, in my opinion, hark back to a time when women were believed to be unconcerned with matters in the lodge. Since they were not socially active outside the home, the concepts of lending assistance to the needy, etc., were seen as largely irrelevant to them.

Further, the square is also the symbol of the master of the lodge. If you've ever been in a lodge-room, the podium thingy for the master has a square on it, but with the corner pointing up.

I think you're a lot closer with the idea that they measure different things. Particularly if you look at the two pillars at the entrance to the lodge-room.
