Long shot:

When a friend of mine was in the USAF back in the ‘80’s, as a “spook”, he had three passports; a US passport, an armed services passport, and a Canadian passport. He was not a dual citizen.

The Canadian passport was to be used if he were to find himself in a “place” where an American might meet with “difficulties”, or raise “official concern”.

His duty post was somewhere in Germany.

Is it possible, with his connections, that Cohen had access to a second, not fake, but not US, passport for “discrete travel” purposes?

No reason he can't have a second US passport. Nothing illegal about it. Supposedly, Manafort has three.

But because his is not stamped in the Czech Republic, it doesn't mean he wasn't there.

The Dossier said the meeting took place late August or early September.

Cohen strangely offered this as proof he wasn't in Prague:

Cohen said that he was in Los Angeles from the 23rd through the 29th of August, and that the rest of the month he was in New York.

Many Jewish Americans have two passports, one with Israeli Citizenship.

You can actually have multiple passports.

By all indications trumps lawyer was fully cooperating and still got raided. 
The fact that NO CHARGES have been filed screams of the irregularity(to say the least) with this event

Uh no.

Any conversation with a lawyer asking for legal advice specific to your situation is privileged. The law tends to give communications the benefit of the doubt here, because the concept of privileged communication is such a cornerstone of our legal system that any infringement onto it could make the whole thing collapse.

There is a very, very high bar to breach that. That such a maneuver is even in question right now suggests that some pretty damning evidence was brought before the judge.
