It's even more compartmentalized then not letting the pilots know what the black projects are.

Its navy pilots not air force in this case. Military pilots arent usually in the know regarding black projects and programs. Only a small percentage working directly on them generally are. So no the f18 pilots probably wouldnt know what they are looking at. Compartmentalization and all that.
All the retraining in the world won't allow the pilots to identify a black project which isn't known to them or the public, but the pilots aren't dumb, did you hear them refer to the object as a drone in the Gimbal video?

An ex-worker from the groom lake (Area-51) facility was explaining that there were multiple teams working on multiple projects out there, and they were even compartmentalized from each other. So, you could work on your own secret project in the hangar, but when it came out of the hangar for testing, the other teams weren't allowed to see it. Also vice-versa, when the other teams secret projects came out of their hangars, you weren't allowed to see them.
