I think when we see him talking to himself and smoking a cigar with Cohagen he is in a brainwashed state rather than a bad guy.

The good guy does not win? A political debate because there aren't any good guys in it and politicians are good actors and the debates are long enough to be considered a movie.

Ok so I've gone and re examined the 12 monkeys
(1) His mission was to collect a sample of the original virus. = Fail
(2) The virus was released at the airport, at minimum it was exposed to the guard who asked about it. = Bad guy wins
(3) The scientist woman was in "insurance". Insurance doesn't prevent anything, it helps pick up the pieces after the fact.
(4) I'm not totally convinced the woman was from the future as opposed to her younger self, especially cause they were terrible at sending people to the desired time.
In conclusion yeah maybe I was mistaken but I'm stubborn to a fault so I stand by my submission

There were multiple people from the future following Bruce willis' character throughout the film making sure he followed through with his plans, at the end they are all revealed, and the 'insurance' was the lady from the future.
Willis' character was used to make sure that what happened actually happened, and sort of get him to do a little detective work.
If Willis saw himself as a boy, the lady who was insurance would be in her early thirties late twenties, much younger.
